It's not obvious, but when running the Windows version from the command line you can configure this via the

       Settings -> drag'n'drop properties

menu tab.  This was primarily intended to configure the behaviour when you drop a file onto an icon of the Windows version, but the same options are in fact used by Windows version when invoked from the command line.

However, if you're running the Windows version from the command line, you should perhaps consider running the console version instead.  This supports the same command line options, and should yield identical results, but it won't be tempted to start the Windows version, display a status window or launch the results file in a browser after conversion.  It will probably consume a few resources as well.

For these reasons the console version is usually recommended for command line operation.
